Good question. Slice-by-Slice rejection should be done after
co-registration.
If there is a severely corrupted slice, the corruption could propagate to
adjacent slices if the postprocessing co-registration involves
through-plane rotation. There is not much you can do about it.
In this respect, I think pixel-by-pixel rejection could be a more versatile
approach.
My lab is moving to pixel rejection, not slice rejection.
