You could use FSL to accomplish this. Use the TBSS scripts to calcuate FA and diffusivity. I am also pretty sure once you have spatially normailzed the images, you can use Talairach Daemon to define your ROIs. I am just assuming it has this functionality. I have only ever done this with AFNI. My next idea would be to use Freesurfer.
