"SS" means "single-subject", while "ss" means "skull stripped".

Sorry for the confusing nomenclature.
If your data is skull stripped, you should use "ss" atlas.
Usually linear transformation works between non-skull stripped data.
However, sometimes some extra signal such as sinus interferes with the
registration. In this case, you may need to do registration between
skull-stripped images.
For LDDMM, it is safe to use skull-stripped images.
